It's hard to pick, IMHO! Jeriko/Storm vs Cassandra - this was one of the early ones, and it was mostly those two driving her crazy with their little drive-by comments while neg repping that actually ended up with her banning Storm for no reason, other than her not liking him. Everybody vs. actormike - actormike was acting like his usual namby-pamby whiny self, and people got up in arms about it, and decided to neg rep him. I believe it was something along the lines of him not liking women using their womanly charms to gain popularity on this board. At least we got the phrase "evil girly parts" out of it. Yet another reason why actormike will forever be recognized as a man of the fag persuasion. Chaos Descending/Scorp/Faceman vs. Dr. E.F. Looney - This was by far my personal favorite, because we got so many good flames out of it. In the end, I feel bad about this one, because it was really a few people seeing just how angry we could make one guy, but then again, he was a bit psycho at the time anyways. Face vs. Dr. E.F. Looney - months after Chaos and I stopped, Faceman kept the dream alive by nailing Looney every chance he got with neg rep. This caused Looney to have yet another Chernobyl-like meltdown, this time in the Workshop, in which he got a warning, and Face was also unfairly warned. In the end, the only thing this succeeded in doing was to change the rules of rep-war. Now, rep-wars are only allowed in the Red and Grey Rooms. phantomofthenet/elvital vs. Necromancer/Face - the infamous incident where a mod quits his job to drive Face into the red, only to have Face turn off his rep so it would become impossible. I am not sure why elvital and Necro were involved, but it looked like maybe it was just an alliance where mutual goals coincided. We also got the "3rd most popular" POTN thread out of it. ??? vs. phantomofthenet - the most recent rep-war was more of a rep skirmish. A rep-war can't exactly go on when one guy runs away to another board, then tries to spin his cowardice by claiming he is just fucking with people. Still, the forum got some of the best rep-themed avatars out of it, and even started a trend where people who weren't even involved in the rep war got themselves a rep-themed avatar. There were many other wars, like the War on Tasvir, where even his rep supporters abandoned him because he took a shot at someone's divorce, and the Darkening War, where we learned someone can gain the forum equivalent of their three feathers by committing rep-suicide and setting their rep to maximum red. But I don't know enough about those to mention them here. Feel free to list others which you think deserve mention.
Also have to mention that Ramen is or was involved in most of those wars. That evil bastard is worse than Hitler!

Also, I would like to nominate Face v. Flashlight. It was one of my first forays into rep war. Flashlight did in fact turn off his rep when I got him close to zero but I didn't stop. This was when things were limited to 3 reps per person per day (ABCA at 10/day). Borgs PM'd me his rep score occasionally to let me know how I was doing.
No, he was the owner of WF at the time. Then a new regime was installed and I was cut off and treated as an untouchable...such as Tasvir.
Oh. The rep war against Ted, following Rape/Cancer E-mailgate should go up here. That one is notable in that he was sitting pretty well on rep and the Rep Warriors actually ran him down into the red. But it turned out that he donated a buttload of money to Summerteeth's charity run and apparently he never got his pips that Elwood was giving out as incentive for people to donate [edit: so when Elwood awarded them he was right back in the green].
