Get a job that's compatible with those beliefs. If you're a Quaker whose religious beliefs say you shouldn't take up arms, you don't join the Army. If your religion prohibits you from serving alcohol, you can't be a bartender. And if you're a bigoted halfwit who thinks God is dumb enough to have irrational prejudices against gay people marrying each other, you don't take a job that involves performing marriages and upholding the law.

She has every right to believe what she wants as long as it doesn't infringe upon the rights of someone else. As an employee of the government, however, she also has a duty to perform for every citizen. If she fails in that duty or, worse, if she refuses to do that duty, then she has forfeited the bonds of her employment and needs to be terminated. She should have quit anyway. If she truly believes that she cannot, in good conscience, issue marriage licenses to same sex couples, then she should walk away. Instead, she wants to get paid and she wants to follow her beliefs. She should remember Luke 16:13, which says that one cannot serve both God and money. She must make her choice. Until she does so, she is yet one more hypocrite.
