Well, from the alternate good future in "Days Of Future Past", we know who CAN'T die. Charles is alive, Beast is alive, Wolverine is alive, Storm is alive, Jean is alive, and Cyclops is alive. And Rogue and Kitty Pride were there. Anyone else though is fair game.

I'd love it if they could find a way to merge it back into X-Men 1. They've done 60's, 70's, 80's, and now this is 90's, X1 came right out on 2000. All that has to be changed, and is already changed, is Jean's death. Everything else can lead right back to Deadpool and Logan.
I was trying to explain the timeline to a friend of mine, we were try to figure out Xavier’s age in Logan. Here’s how I see it. X-Men came out in 2000, but was meant to be the near future so roughy in our own time. Logan takes place in 2029 and Xavier would have had to have born in the late 19202-early 30s around the same time as Eric, so Xavier is 90-100 years old, give or take. So yeah, it should basically lead us into X 1 with X2&X3 erased from the timeline. X2 might still exist though, I’m not sure. Anyway, at the end, my friend was still confused.

Bob Iger said "there's not going to be two Marvels", so they're going to merge, and the only way to merge, is to reboot. That's why the trailer plays "this is the end", in the background. This is the last X-Men of the old universe. We miiiiight get one more Deadpoool, but otherwise, this is it. Oh, and New Mutants.
Deadpool is broadstrokes enough it could fit with the MCU anyway. Hell, he's already asked if Xavier is Stewart or Fassbender, so having him suddenly reference Tony Stark or Thor in DP3: The Threepening, won't exclude him from showing up in the MCU. Hell, I'm all for Avengers 4 setting up Carol to take down Thanos, only for Wade to bodyslide through his big purple head shouting "kill-steal, muthafuckas!!!". Because by the comics Deadpool and Thanos are fighting for the same girl, and she's got Morena Baccarin's bod, so DP has to win her heart, then time-travel and DP.
I think Disney dumps Fox's X-Men and reboots. They can import Deadpool pretty much as is, they really only have Colossus as an intersection point that needs to be addressed. Of course, they could continue with the current version of Colossus as well. I think--just as with Fox--Disney's X-Men will be centered on Wolverine, so casting him and getting a solo film out seems like the obvious furst move.
They don't even need a technobabble explanation for Deadpool, he can just wake up from his other movies like a dream in his costume with pajamas on top hugging his stuffed unicorn next to Vanessa. Insert some meta joke about the Disney acquisition, and boom, you're ready to go.
Honsetly, I think they may go for a Colossus/NTW movie. It makes sense as a vehicle for bringing mutants and deadpool into the MCU. The characters are popular, they are already cast, its a logical fit. Really even, the only one needing a re-cast is wolverine, and they can just replace him with x-23.

Comicbookgirl19 put forward a cool theory. What if they're going to get every one to love Carol Danvers....so that when the X-Men show up, Rogue permanently steals her powers, and puts her in a coma like in the comics? That would be dramatic as fuck, and pull the rug out from under everyone. Totally something I could see them doing.
I think Captain Marvel is set to be a major franchise in the MCU going forward (gotta replace Captain America, Thor, and Iron Man with something!), so I can't imagine Marvel would sideline her for any length of time. I suppose it could happen as a plot point in a single film.
So Grace Randolph theorized the other day the Eternals may be a red herring and thy are actually doing the X-Men reboot. I can't find anyone else saying this though.
